Xeno notwithstanding (Ramsus, Cherenkov, Margulis, Metal Face), my favorite game villain of all time is probably Professor Hojo from FF7, followed by Seymour Guado from FFX (worst design decision ever, best post-FF7 FF villain). I was also pretty obsessed with Kefka when FF6/FF3 came out in the US when I was 13. I think that's my list. Any more would go into splintery tl;dr territory.

Besides Xeno, my favorites are Lucifer from the main-series SMT games, Kuja from Final Fantasy IX, Delita from Final Fantasy Tactics, Ghaleon from Lunar 1 and 2, and Alcor from Devil Survivor 2.

Kefka's one of my all-time favorites too. |3 And definitely Cherenkov and Margulis from Xenosaga (I have a lot more sympathy for them than I have for most antagonists in general), and VOYAGEEEERRR!

It's hard to categorize what a "villain" is...a lot of great games tend to have gray morality and it's hard to tell if someone is a literal "bad guy"

Then I also like Albedo (XS), Sorceress Edea (FFVIII), The Illusive Man (ME), and the true villain that I won't spoil if you haven't played Jade Empire, because yeah, that was an awesome twist.
I even like back-seat villains that you don't really have to fight, especially if they make me HATE them enough to wish I could kill them. XDD
